Are you referring to something like bitlocker? Not all versions of Windows have it. Also there's Truecrypt. More recently there's Veracrypt which runs on all OSs. 
I guess one advantage that I personally see in file or folder level encryption is that you may not want the entire HD encrypted.  Just certain sensitive stuff.  That way your computer doesn't take a perf hit.  My 2¢  worth.
